Regulatory network rewiring by gene duplication

چکیده
Thank you again for submitting your work to Molecular Systems Biology. We have now heard back from the three referees who agreed to evaluate your manuscript. As you will see from the reports below, the reviewers acknowledged that this work presents a potentially interesting and extensive analysis of phosphorylation network evolution in yeast. The reviewers, however, did raise a series of substantial concerns, both conceptual and methodological, which, I am afraid to say, preclude its publication in its present form.

Analyzing a stochastic model for evolving regulatory networks by unbiased gene duplication
Results: We extend current models of gene duplication and rewiring by including directions and the fact that molecular networks are not the result of unidirectional growth. We introduce upstream sites and downstream shapes to quantify potential links during duplication and rewiring. We find that this in itself generate the observed scaling of transcription factors with genome sites in procaryot...
متن کاملThe evolutionary dynamics of the Saccharomyces cerevisiae protein interaction network after duplication.
Gene duplication is an important mechanism in the evolution of protein interaction networks. Duplications are followed by the gain and loss of interactions, rewiring the network at some unknown rate. Because rewiring is likely to change the distribution of network motifs within the duplicated interaction set, it should be possible to study network rewiring by tracking the evolution of these mot...
متن کاملCorrigendum: Duplication of a promiscuous transcription factor drives the emergence of a new regulatory network
The emergence of new genes throughout evolution requires rewiring and extension of regulatory networks. However, the molecular details of how the transcriptional regulation of new gene copies evolves remain largely unexplored. Here we show how duplication of a transcription factor gene allowed the emergence of two independent regulatory circuits. Interestingly, the ancestral transcription facto...
متن کاملEvolutionary rewiring of bacterial regulatory networks
Bacteria have evolved complex regulatory networks that enable integration of multiple intracellular and extracellular signals to coordinate responses to environmental changes. However, our knowledge of how regulatory systems function and evolve is still relatively limited. There is often extensive homology between components of different networks, due to past cycles of gene duplication, diverge...
متن کاملTranscriptional Rewiring of the Sex Determining dmrt1 Gene Duplicate by Transposable Elements
Control and coordination of eukaryotic gene expression rely on transcriptional and posttranscriptional regulatory networks. Evolutionary innovations and adaptations often require rapid changes of such networks. It has long been hypothesized that transposable elements (TE) might contribute to the rewiring of regulatory interactions. More recently it emerged that TEs might bring in ready-to-use t...
